Thursday, Amtrak will carry the first paying customers on its new Capitol trains. Three diesel trains a day will leave San Jose for Oakland and Sacramento, and three others will go the opposite direction, carrying an estimated 1,400 passengers daily at first. The start-up the first tangible evidence of $3 billion in rail bonds approved by voters 18 months ago was celebrated Wednesday with a whistle-stop campaign complete with speeches and a Dixieland band. "It's been a long time since a train stopped at Embarcadero and Broadway," veteran Amtrak spokesman Art Lloyd bellowed from the rear of a block-long train after it crept to a halt at Jack London Square Wednesday.

Until a full-blown station can be built there in a few years, the Capitols will use Am-trak's bleak facility at 16th and Wood streets in West Oakland. LOS ANGELES Federal prosecutors announced a 51-count indictment of Hughes Aircraft Co. Thursday, accusing the defense contractor of falsifying tests of electronic circuits used in hightech weapons systems.

The indictment also named a former Hughes supervisor, Donald Anthony LaRue, 63, of El Toro. It said that with Hughes' approval he directed test operators to test the circuitry improperly and falsify its manufacturing history. Hughes and LaRue will be arraigned Jan. 6. The company could be fined $25.5 million if convicted of all counts.

If LaRue is convicted, he could be sentenced to 15 years in prison and fined $750,000. The company has been the subject of a long investigation since employees accused it of improperly testing so-called hybrid circuits used in many weapons systems. The circuits are used in such weapons systems as missiles and jet fighter cockpits. The same workers also filed suit under the Federal False Claims Act, which allows individuals to sue a contractor on behalf of the government and share in any judgment awards. Hughes, a unit of General Motors is the nation's largest defense electronics contractor.

It agreed to pay $3.7 million in fines and costs in March 1990 after pleading guilty to illegal trafficking in secret Pentagon documents as part of the government's sweeping "111 Wind" investigation. trips to six and later to 10 while adding stations. Initial service will include stops at San Jose, Oakland, Berkeley, Richmond, Martinez, Suisun-Fair-field, Davis and Sacramento, with one run daily extending to Rose-ville in Placer County. Most deserving, however, were California voters and the citizen sponsors of Proposition 116 on the June 1990 ballot, which at the time received only tepid support from Caltrans. The rail bond measure sponsored by the Train Riders Associa tion of California and the Planning and Conservation League allocated $85 million for the "Bay-Sac" service. Another $30 million was obtained from a bond measure sponsored by the Legislature.

Using these funds, the California Transportation Commission has approved a $7.5 million annual subsidy and a one-time track upgrade between Fremont and Oakland costing $42 million. Amtrak will operate the trains, to include dining cars, under contract with Caltrans.
